Hello!
Here's how I fixed my leaky (boot) on my 1986 E28:
I replaced the seal and still had water! I discovered that the drain from
the sunroof was going awry within the unibody, so I attatched longer drain
tubes to the nipples at each end of the sunroof tub.
These longer tubes were re-routed out of holes at the top of the rear pillar
vents. Care must be taken as far as tube diameter-this fix compromises the
vent holes, so choose slim ones, and be mindful of where the water runs out
in relation to the openings in the pillars. A small tube that can run along
the channel is ideal, long enough avoid the openings.
A sunroof that doesn't leak doesn't need this fix...but I believe that
they are rare...
