The trunk leakage is probably from around one of the tail light gaskets. Check the seal along the top of the windshield frame for any tears or material (sand/leaves/etc) that might cause a poor seal. I added a strip of 1/4" weather stripping to mine to stop leaks. Get the stripping at a hardware store, has peel and stick tape on one edge. If it is leaking from around the side window frame check the seal, they can be replaced. Or if a chunk is missing, some silicone sealant can be added to fill in any depressions. As far as the squeaks and rattles, need more discriptions, locations, etc.
